I have an entire cateogory that is not having the shipping costs applied to it. In the "Liners" category, when you checkout, no shipping costs are added. All the other categories work fine. I've tried looking for differences in this category compared to the others, but I cannot find anything yet. Should I be looking in the category settings, products settings or somewhere else?

Look at all items in the Liners category (Under Manage Products) and see if they have shipping activated and all appropriate info filled out. That is most likely where the problem is. Category placement has absolutely nothing to do with shipping - it's controlled on the item level (per item).
