I have the Shipworks module installed and it works great, most of the time. Over the past few months, and I have seen it happen in the past but more often now, it will miss downloading an order from the site. Is there a way to force the order to download to Shipworks, maybe a little MySQL script that would contain the order number?

Shipworks uses GMT for timestamps whereas K9 uses the local server time and an offset for timestamps. I'm thinking your clock is off and when ShipWorks asks for orders, K9 is replying to Shipworks with dates an hour in the future from the actual order date. Depending on when and how often you poll K9 with ShipWorks, this could cause an order to be missed.
I'm wondering if the change you're outlining occurred when we switched from Daylight Savings Time (DST) to Standard Time (ST) in November, which had the clocks all fall back 1 hour. You can check to see if your calculated time in K9 is correct using System / Helpers / Server Time Check. If you see you're an hour off, use the 'Adjust Software Time Offset' link on that page to adjust or add a positive or negative offset.
We're planning to switch over all the timestamps to GMT at some point in a future release and using a selected Time Zone for the site as an offset.

The timing of the more frequent occurrence of this happening probably lines up with the time change in November. Funny enough, I had a guy call me this morning and said his order was 4 hours off.
As mentioned before, it doesn't happen every day but I can think of about 7 times in the last few months vs maybe 10 times in the last 5 years. Shipworks polls every 15 minutes, is this too much or too little?

Shipworks polling every 15 minutes is fine, if your server time + offset is correct. Check and adjust that and you should be good to go. If issues persist, submit a support ticket. You may be a version or two behind and might need an upgrade if it persists.

So, FYI, I had to update the server by -6 hours. When I did this the next Shipworks download started it seemed to be trying to update all the orders (30k+). I assume it was going to update the time of all the orders but at some point it timed out with an error; I didn't sit and watch it. I clicked the download button, this time it just downloaded a new order and that was it. So now we wait and see.
