When you add or update an offer using Store / Catalog / Product Offers, in the Inventory Item(s) field under Configure - All Types, the order you enter the items in is the order in which they're presented. To mass-update this, you can edit the ecom_pricemap table directly and adjust the value for the sortorder field for each entry.
