It will work fine with your url structure.
By default, it will keep the /shop/ in the URLs because your site is installed in the shop directory. It will replace the ecom-cat or ecom-prod or cms-display and everything after with the SEO parameters.
It will also automatically redirect any old urls (either ccp query string versions or ccp seo versions) to the Extreme SEO version with 301 redirects so you will not get any duplicate content penalties.
All of these functions are enabled/disabled when you enable/disable the mod in the CCP Admin Panel.
If you want for your URLs to not show the /shop/ directory then you can:
(1) move your store to the root directory and re-run your installer.php file and update the paths.
(2) We can alter the Extreme SEO mod to remove the shop from the URLs but there is a cost to change the mod since it is beyond a basic install.

To the point of whether static, keyword rich urls matter ...
I just searched Google for indexed pages from cartmod.com and then ran some keyword searches and my Extreme SEO URL pages ranked higher than the index.php or CCP native SEO URL pages so it looks as though SEO Friendly, Keyword targeted URLs still carry more weight.
Here I searched Google for clickcartpro xmod and you can see that the Extreme SEO URL page is on top of the rankings.

How does it do this? Is it using Apache Mod Rewrite?
My hosts run Zeus which uses a different rewrite method so I need to know if it is compatible with that.

It has not been tested under Zeus so I would not recommend it for your site. It has only been written for *nix systems running Apache. The redirects are not done with Apache mod rewrite rules but there ARE a few mod rewrite rules involved.
