If you go here: Dashboard / System / Mail / Mail Messages and click on the correct message, i.e. Customer or Internal Order Confirmation Message, you will see the correct include in the XHTML Message tab. If you are looking to edit the Order Confirmation Message, you will probably need to edit the ordersummaryxhtml.php file found in the ecom includes folders.
