How can we stop the software from sending the customer a despatch confirmation email when the order is marked as despatched?
We have another system in place that generates a properly formatted VAT invoice so the additional email from the cart is not required.

If we turn both off will the customer still receive the initial email confirming that their order has been successfully placed?

Yes. That setting turns off partially shipped and shipped (completed) emails that are generated as shipments are sent. They'll still get their original order confirmation.
