1. Setup your abandon cart email in System Dashboard > System > Mail > Mail Messages
2. When an order comes in and is marked as 'pending payment' in BOM for over an hour (or whatever you choose is an appropriate time), select the message you want to send in the 'Send mail' section and process the update.
3. I then change the status of the order to "Pending Customer Emailed" as a reminder of who I sent messages to.
I can usually recover about 10 to 25% of the orders that were started and not completed. Eventually, I would like to add a few additional emails with increasingly better offers or discount codes and send at say 1, 3, and 5 days to see if I can recover even more sales.

I do, but have rarely if ever had that problem. I usually cross check my orders with the email confirmations that PayPal sends, so if this did happen I would have an emailed payment but no order email to match it. But like I said in 11+ years that happening has been very very rare.
