Hello:

I'm looking for some guidance on a couple of issues. The site I'm trying to upgrade is "http://www.eloisespastries.com".

Issue #1: The menu that gives me the links such as "Shopping Cart" and "Checkout" is not displaying.

Issue #2: There are several products that require you to "Add Options". When the "Add Options" link is clicked the skin is broken.

Any help with these issues will be greatly appreciated. Thanks.

I think you've probably not followed all of the upgrade instructions here:

Update: I ran the installer once again and it seems like Issue #1 was fixed. Any suggestions on getting the store menu to appear? Thanks.

You're going to have to add in some skin widget calls somewhere to get those menus showing up. Ie:
