Three menus, three 'homes' links and three different links
I am trying to fix it without hard coding
The breadcrumb 'home' link is pointing to the site map. (SiteMapXHTML)
The 'Store Home' link from the main store menu is pointing to the /Store page
The 'Home' link from the main menu is pointing to the splash page. (site root)
I am now using temporarily the DESKTOP skin to eliminate any errors from my side....after the upgrade. I need to solve this issue before reverting back to our normal site look.

The Home link in your main menu, and the Home link in breadcrumbs are pointing to the right place. I'm not sure why the home link in your top menu is pointed to the SiteMap page - unless you have an issue with the 'display' namespace for the 'cms' component not being set to the default for the 'cms' component. Take a look at the cms display namespace under System | Namespaces and be sure that's set as the default.

In system-> namespaces , The 'display' namespace region is set to 'Web page'
I also want that
http://www.mysite.com/
Will have the same content as
http://www.mysite.com/Shop
The first url is controled by the new slots system for feature products, and i am not sure why it doesnt translate to the Store page as well . I really need help here please

It's because they're two different pages. One is the site's homepage, the other is the store's splash page.
If you want both to pull the same content, you might just want to update your links in your skin to point to one or the other.
